Online is a very straightforward process and the preferred method for UK residents. It allows you to book the biometrics appointment with UKVCAS and you upload all your documents and retain the originals. Can't advise on how UKVI handle paper applications. Generally applications can take up to six months. Your PR is valid at the time of application so no issue. Presumably you satisfy all the requirements. So you will have to wait for UKVI to contact you.
