Of course, you first need to get a new passport. The Indian High Commission will probably require a police report or letter from DVLA to do this. A copy of this documentation will be useful for the Home office. You should also get details about your lost passport (number issue date etc from the High Commission).
You will need to file from NTL and pay the fee, even if you had the Home Office letter. Since you don't have the Home Office letter, it will be more difficult and time consuming. I would suggest you make an appointment and go to Croydon with as much documentation as possible (information about previous passport, any earlier passports you had, proof of earnings, letter from your employer etc.). Don't you have a copy of your ILR stamp somewhere? Your employer should have one, for example. All of these things could be helpful in their locating your record.
Personally, I would never send my passport to the DVLA. I took mine a few years back to their Wimbledon office where they checked it and processed my license application without keeping the passport.
