You must apply online from outside the UK.

Are you saying I can apply and make the payments online but in her own country she needs to bring all the paperwork, ie proof of wedding and relationship? Yes, she will attend the biometrics appointment physically/in person in Vietnam
Sorry to go off topic but as we are getting married in Vietnam apart from my proof of my divorce from previous marriage is there any other paperwork I need to bring from the UK with me? All supporting documents are to be scanned and uploaded online before she attends the appointment. She will only go with her original passport and biometrics appointment confirmation on the day of appointment. If you require further clarification do not hesitate to ask

It is going to take a week before we get the marriage papers and I will be back home again but my question is does all the paperwork need to be ready when applying for the visa or can I start it with all the documents except the marriage certificate (which can be sent shortly after) or does everything need to be ready?

I would strongly recommend against it. Were you born in Northern Ireland to at least one British or Irish parent or a parent on ILR?
Was at least one of your parents a British or Irish citizen at the time of your birth?
For her entry into the UK, I would suggest entering via a UK airport, such as perhaps Liverpool or Manchester. That way, her entry will be on the UKV&I systems. judging by post history, wife has Vietnamese nationality; Vietnamese citizens need a visa for ROI, so unless OP's wife is willing to get another visa, Dublin is out of the question I'm afraid.
