You should withdraw the FLR(FP) application as if it is issued, it will cancel her PBS dep visa.

That said, as you got ILR based on Long Residence, she should switched to FLR(M) if you meet the financial and English requirement or FLR(FP) partner route if you don't meet the financial requirement.
She cannot qualify for ILR based on 5 years residence through the PBS dependent route. It will also be risky for her to travel out of the UK and re-enter on her current visa.
What is her full UK immigration history?
