Long residence ILR problem, urgent help need

I moved to UK 12.08.2007 under student visa and extended my visa 5 times for tier4.
I have a huge problem, my total absence is 554 days which is 14 days more than allowed time, I travelled for conferences and workshops as part of my phd, I also had to stay with my sister who has medical condition in Italy for 30 days when my grandma passed away and my family went for funeral which is 40 days long. I also have another problem, I worked on and off for 3 years during this time. I was working at Heathrow airport for a company, they new about my condition but they still gave me shifts for more than 66hrs a week. Some weeks i only worked for an hour or two but during 24 months I worked there (between May 2013-Oct 2015) 9 months I worked full time, how can I justify this? Am I still eligible for ILR under long residence?

There is no way you can justify working full time while on a student visa. You were in breach of your visa conditions.

Does it mean I can't apply for ILR?

It means you will likely be refused and lose your fee. If you are lucky enough to get ILR, you will fail to get citizenship due to failing the Good Character requirement of breaching your visa conditions.
