No. Whether you get ILR under the UK Immigration Rules or acquire PR through the EEA Regulations, your previous immigration and criminal history is still reviewed as to whether it meets the good character requirement for naturalisation, which is an independent and separate requirement.
What was the reason for rejection? Were you resident in the UK at that time? Have you overstayed/had illegal residence in the UK at any time in the past ten years?

Secret.simon , after talking to my solicitor today (who did my PR processing last year ) , she advised I should apply for citizenship , apparently not all the rejection is bad character . I dont know too much as in UKBA nothing explained. and i am also confused . What it will most likely not do is change the rules for acquiring British citizenship. Completely different kettle of fish.
