Eager for guidance on this as my new wife and I will be applying for FLR(M) soon as we married the other day. We had hoped to provide her current passport with her "old" name and include our Marriage Cert.

There is NO legal requirement to change the surname. If the passport is NOT changed to married surname, FLR(M) will be issued in the maiden name as it appears in the passport. If she wants her married name on her visa etc, then she must first change the passport.
